Noticed the problem in the web-based Help Desk software IssueTrak but probably extends to other similarly-coded popups as well. Problem can be duplicated easily on the IssueTrak demo site. Most links within the application that are intended to function as a popup work properly as popups in Firefox but act as popunders in Prism.
Reproducible: Always
Steps to Reproduce:
Can be duplicated in several places. One example:
1. Create a Prism application for http://demo.issuetrak.com
2. Log in using user: billgates, password: gates (I didn't pick them).
3. Click "Submit Issue".
3. Click the magnifying glass next to "caller".
Actual Results:
Popup search list acts as popunder (appears behind main application window, main application windor loses and then immediately reclaims focus).
Expected Results:
Popup search box gains focus and remains in front of main application window.

The website seems to have been changed (url for the demo is now http://issuetrack.com/demo btw) and I don't find the magnifying glass nor "caller" in the "Submit issue" page. In addition, the popups I got were not popunders.
