When weave 0.5 is syncing my CPU hits 100% and the browser becomes completely unresponsive for anywhere from a few seconds up to around 15. I'm not sure if this happens multiple times per sync, but it definitely happens at least once per sync. I don't remember this happening in 0.4.
Weave 0.6 has more performance improvements so syncing bookmarks and history should go much faster because they access the disk less. Can you try that and report back?
