I use a number of G-mail accounts.  On my main one mail that should be in the inbox is showing up in the ALLMail box.  It does not happen all the time.  

Reproducible: Sometimes

Steps to Reproduce:

put all incoming mail in the inbox
Show "Order Received" column(UID of mail), and sort by "Order Received" column.
Does duplicated "Order Received" column value exist?

Can you see the missing mail in Inbox *FOLDER* of Gmail Web Interface?

Note:
Gmail doesn't display each mail in list of Gmail's folder. Gmail's unit of display is "converstion"(similar to thread of Tb). So, if conversation for the missing mail contains multiple mails, the missing mail is not displayed in list of Inbox.
Do next for ease of finding the missing mail.
(1) Create IMAP folder named "XXX" by Tb(Gmail Label of XXX is created)
(2) Copy the missing mail held in "[Gmail]/All Mail" to folder "XXX".
    (Gmail Label of "XXX" is added to the mail.)
(3) View mails in Gmail Label of "XXX" at Gmail Web Interface.
(4) Find corresponding conversation in Inbox at Gmail Web Interface.
These messages that were in the wrong folder should have been in the inbox however, I saw them in TB in the AllMail folder.
Next phenomenon itself never mean "wrong folder". It's Gmail's design/spec.
(a) (a-1) A mail is displayed in "[Gmail]/All Mail" folder of Tb.
    (a-2) The mail is not displayed in "Inbox" folder of Tb.

From external point of view, Inbox FOLDER at Gmail Web(=Inbox folder via Gmail IMAP) is same as user defined Gmail Label, except that Inbox via Gmail IMAP is standard and unique IMAP folder named "Inbox". And, any mail/conversation is always held in one of "All Mail" FOLDER, "Trash" FOLDER, "Spam" FOLDER by Gmail, which corresponds to "[Gmail]/All Mail", "[Gmail]/Trash", "[Gmail]/Spam" via Gmail IMAP.
Gmail Label(Inbox) is added to a newly arrived mail by Gmail, and Gmail Label(Inbox) is added to/removed from a mail by copy/move operation of mail via Gmail IMAP.
So phenomenon of (a) is normal, if a mail is moved to other folder by Tb, or if a conversation is moved to other Gmail Label(e.g. by Message Filter of Gmail). 

And, next phenomenon is also a result of Gmail's design/spec.
(b) (b-1) Multiple mails are displayed in a conversation of Inbox FOLDER
          ("Inbox" is one of Gmail Labels) at Gmail Web Interface.
    (b-2) But not all mails in the conversation is displayed in Inbox folder
          of Tb accessed via Gmail IMAP.

Gmail holds Gmail Label data for each mail, and a Gmail Label is added to/removed from a mail by move/copy operation of mail via Gmail IMAP. => (b-2)
But, when Gmail Web Interface, unit of display is "conversation", then Gmail displays all mails in a conversation, if any of mail in a conversation has the Gmail Label. => (b-1)
So, if a mail in Inbox folder of Tb(a mail in a conversation which has multiple mails) is moved to other mail folder of Tb(==a Gmail Label), both (a) and (b) is observed.

Read Gmail's document such as "Gmail Help" well, please.

Phenomenon of (a) can also happen if Bug 414723, Bug 501392 etc. occurs upon new mail arrival. These bugs are irrelevant to "Gmail IMAP or not".
My request is : Check whether problem like Bug 414723, Bug 501392 or not, first.

All inbound mail has been showing up in my TB inbox for years And I use the IMAP mail transfer format.

I have TB do all the sorting... so as I create folder in TB they are created in Gmail in the form of labels

Up to a couple weeks ago all mail that came in TB that was not moved by filters to other folders was stored in the inbox

The reason I brought this up is I have been using TB for my mail client for a long time.  And never before has any of the mail showed up where I was reading it out of the ALL mail folder... it was alway from a sorted folder by TB or the inbox
