If the IMAP settings of an account (IMAP directory prefix, only subscripted folders, etc.) are changed, then the folder list is often only correctly updated after restart of the whole application. 

Reproducible: Sometimes

What do you mean by "IMAP directory prefix"?
What do you mean by "IMAP directory prefix, only subscribed folders"?

If you mean setting change of "Local directory:" of Account Setting/Server Settings, see Bug 2654. It's still open bug.

Oh, you are opener of Bug 512943.
I assume "IMAP server directory:" and "Show only subscribed folder" of Server Settings/Advanced. 

Does you server support XLIST?
( Get IMAP log. See https://wiki.mozilla.org/MailNews:Logging )
Can one of next be a workaround of problem? 
(a) Collapse/re-expand the IMAP account after setting change.
(b) Uncheck "Show only subscribed folder", then collapse/re-expand the IMAP account.
