Since this build, Command-W won't always close a window (with only one tab open). The option from the File menu always works, though, and this bug isn't always reproducable. Reproducible: Always
Can you give the exact build id of the build you see this with? I do not see an issue with Mozilla/5.0 (Windows; U; Windows NT 6.1; en-US; rv:1.9.3a1pre) Gecko/20090831 Minefield/3.7a1pre (.NET CLR 3.5.30729) ID:20090831044843.

No problems here with Mozilla/5.0 (Macintosh; U; Intel Mac OS X 10.5; en-US; rv:1.9.1.4pre) Gecko/20090831 Shiretoko/3.5.4pre & a 2 hours old home made Minefield build – @rev/8384b031de64.

I haven't noticed this problem lately.
This bug has had the CLOSEME tag for several weeks and the date in the tag is far gone. If the reporter can still see this issue, Please retest with Firefox 3.6.x or later and a new profile (http://support.mozilla.com/kb/Managing+profiles). Then please remove the closeme tag in the whiteboard, mark the bug against the proper version and comment on the bug.

As I said, I have not seen this issue in a long time. I cannot reproduce it. I'm not sure the proper procedure, but I'm going to go ahead and mark this as FIXED.
