This is happening to me with 3.6.2 and only started happening since my latest upgrade.

When I close the AOL Read mail child window, it closes Firefox. It has also on occasion happened when one page opens a new page instead of a new tab and I close the new page.

It does not seem to care if multiple tabs are open which is different than when I try to close the main windows and multiple tabs are open.
