I couldn't do much better myself. chowse: save us!
First instinct: selective revelation. Replace the checkboxes with a link (e.g. 'More Options' or 'Filter Results') that reveals them in a pop-up or drawer. Quickie mocks: Closed: http://img.skitch.com/20091130-k9mp4e4pxj8ad3j943y933bwx2.png Open (Pop-up): http://img.skitch.com/20091130-qpe1mh2awqfscrhytgipkegqq6.png Open (Drawer): http://img.skitch.com/20091130-jjwc6jhrsw2m7hhcdatbs4xnxs.png Note the addition of the Update/Cancel buttons. Using the checkboxes could become annoying if the user must reopen the pop-up/drawer every time they click a checkbox. If you can somehow keep the panel open between page refreshes, then the update/cancel button are not necessary. If you can preserve the panel across pages, I'd recommend the Drawer approach. Otherwise, go with the Pop-Up. I also think different colors might be better for the panel, but I'll have to address that another time.
omg jeff cut in the chowse line. TO THE BACK!

While we're at it, let's move the "per page" selector to the drawer too.
And this should be everywhere these checkboxes are ugly, not just the search results pages: https://addons.mozilla.org/en-US/firefox/browse/type:2/cat:all?sort=popular
One quick addendum: If you can get the drawer to stay open after a page refreshes, then get rid of the Update button and refresh on every change (well, just like it does now). This is more in keeping with other interactions on AMO (and hence, users' expectations) and avoids loss-of-activation errors. And, if you'll indulge me: a sliding animation on showing/hiding the drawer. Being only one line tall, and possibly the same color as an adjacent area, it might be easy to miss (yes, I know you just clicked a button to make it appear... it DOES happen). The animation helps prevent that. I know you ninjas can handle it. ;) </unsolicited-feedback>
Thanks for the designs
