I created a subfolder for an IMAP account in Thunderbird 3.  When I go to set up a message filter into the new folder it does not appear in my folder list. I am using a beta build of lightning.

Steps to Reproduce:
1. Create subfolder in IMAP account
2. Try to create message filter to that folder
3. Look for new folder in dropdown list.
I don't understand your bug. Filters are not created per folder, they are created per account. The closest equivalent, selecting a folder under "Run Now ..." in the message filter, does show newly created folders per my test.

1. I created a subfolder within the Inbox of my IMAP email account

2. I went to create a message filter to send mail to the above created subfolder, and the newly created IMAP subfolder did not appear as an option in the dropdown box of folders and subfolders in the bottom section of : message filters >> new.

3. When creating a subfolder in a POP account, I went to create a message filter and the newly created POP subfolder folder did appear in the bottom section of : message filters >> new.

By "the bottom section of" do you mean the dropdown "Run selected filter(s) on" in the Filter List editor (with window title "Message Filters") or the do you mean the action target of "Move Message To" under the "Perform these actions" section of the Filter editor (with window title "Filter Rules") or do you mean something else?

Ah, when you restart, do they show up in the menu?
No. Even when I do a complete shutdown and restart they do not show up.  It might be the pre-release of Lightning that I am using that is messing things up.
Problem solved.  I installed the latest release of Lightning and the folders now appear.
