First I'll need to know if you use pop or imap ?

Second does this happens if you start Thunderbird in safe-mode (http://kb.mozillazine.org/Safe_mode) ?

I use pop. I don't have TB v3.0 installed anymore because it's unusable so I
can't say that it does it in Safe-Mode. I'm using v2.0.0.23 and it doesn't do
what I reported about v3.0.
Thunder bird have downloaded now 6 times for me the same messages from Hotmail account. My folder is huge because this. There is no way to even delete duplicates from Thunderbird folder.

Wayne, your summary implies the server side is duplicated; the reports state TB client has duplicates.
Using Thunderbird 16.0.2;  I cannot duplicate this problem.
Test condition:
1) Created and sent 10 e-mails to a POP account called "Test POP".
2) First e-mail had a large number of attachments to delay its download.
3) POP mail settings was without any selected check box.  All manual.
4) Clicked on "Get Mail" (down arrow), then "Test POP".
5) While first e-mail was downloading, repeated item 4 several times.
6) Waited for all to download.
No duplicates seen in the INBOX.
