I'm getting hit by this too all of a sudden... Never had a problem though the 3.0 betas, but after I got the 3.0.1 update a couple days ago (I'm on the beta channel) it seems to happen once or twice a day.

Basically, I have a couple dozen email folders on my MoCo IMAP account, most of which have some messages that I've already read but have not yet deleted. Since the 3.0.1 update I'm finding that a folder of messages will become marked as all-unread at seemingly random times. [I also have my iPhone using this account with Zimbra's Exchange connecter, not sure if that's involved.]

My problem sounds a lot like the issue from bug 524902, but that claims to have been *fixed* in 3.0.1... Maybe it's somehow making my case worse?

Maybe similar to bug 532441?

I can gather some logs (https://wiki.mozilla.org/MailNews:Logging ?) if that will help.
