User-Agent: Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9.2) Gecko/20100115 Firefox/3.5b4
Build Identifier: Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9.2) Gecko/20100115 Firefox/3.5b4
If you make a .bat file that includes the contents
cd %~dp0
start firefox.exe "www.google.com" "www.youtube.com" "www.firefox.com" etc etc
and run this .bat file. Firefox 3.6 will only open the first 2 URLs. I've used the same .bat file for the better part of 2 years, only 3.6 breaks it.
Reproducible: Always
Steps to Reproduce:
1.Make .bat file running firefox with "" for different URLs
2.Run the .bat file
Actual Results:
Only the first 2 URLs open up in FF 3.6
Expected Results:
All URLs in the .bat file open up

This works fine for me. Please retest in safe-mode and/or with a new profile.
