Junk folder occasionally contains messages which are not marked as junk (will attach a screen-shot). When viewing them they have the "junk" button instead of the "not junk" one you would expect. The only way to move them back to a normal folder is drag and drop.
Reproducible: Sometimes
Steps to Reproduce:
1. Download new email.
2. Review junk folder.
Actual Results:
Sometimes discover messages which are not marked as junk.
Expected Results:
Emails should either be actually marked as junk or not be in the junk folder.

Note that Thunderbird makes no guarantees about what will be in the Junk folder; it's possible for non-junk messages to make their way in, although Thunderbird will not (or should not) do this on its own. In other words, if you from another location move a message into the Junk folder, e.g. on an IMAP account, then Thunderbird will make no special effort to remove it. The Junk folder is a regular folder in every way except that Thunderbird will automatically move messages marked as junk into it. Does that clarify this a little?
Is there any cause you can think of that could move non-junk messages into the Junk folder, other than Thunderbird itself?

Please mark this as invalid.
The IMAP server is exchange. Even though it had been disabled for my account, it's internal spam filtering was still moving emails.

Marking invalid per comment #3.
Hope you're able to resolve the problem with Exchange, Martin.
