Clicking on a link in Mail.app open two instances of Firefox. One with the actual link plus my saved tabs from previous browsing session and one with my home page.

Assuming you mean that Firefox wasn't running (please comment if my assumption is wrong) when you clicked the Mail.app link, this is a dupe of bug 531552.
