I admit that I have lots of accounts and folders. However that is no reason for smart folders not to work. Actually, I can't say it's not working and I also cannot systematically reproduce for now but most times, the list only stays correct for a couple of days and then after some action on it (opening or closing accounts/folders) it just goes crazy, which can be either one (or many) of:
- accounts disappear
- smart folders list can no longer be scrolled
- "ghost" folders appear (i.e. folders that have an empty label and that look like the yellow folders from an account but are listed under a "smart account")
- expanding/collapsing accounts/folders messes up the list completely (the items below or above it get sort of "overwritten"
- right now, all the accounts have magically disappeared (see screenshot)

Have you tried safe mode? (see https://support.mozillamessaging.com/en-US/kb/Safe+Mode for more information)
Also, do you see anything in the Error Console?

It's difficult to say because it feels like it takes some time to produce the error and I can't run Thunderbird all day long in safe mode without any add-ons...

I'm not seeing other reports like this. Which isn't to say you don't have a problem, but we can't productively proceed without some investigation of the add-on situation. Suggest then your starting points are:
* are these all imap accounts, or pop accounts
* do you see this when using version 3.1?
* if you do,
1. list your extensions and their versions
2. check error console for messages
3. run in safe mode, or cycle through disabling the extensions one at a time
(or half of them) for some period of time slightly more than the average
needed to reproduce the issue
(and I'm guessing this shouldn't be antivirus related - any folder loss would be permanent, unless imap rebuilt them)
