When there are multiple downloads, and some are active and some finished, and you hit the "Clear list" option, it pauses all the active downloads.

No such problem here. Does this also happen in safe-mode / with a new profile?

Okay, problem is the same on safe mode, but didn't try the new profile.
Plus,
a. On a WinXP x64 machine, this problem occurs all the time, though sometimes the active dl's pause and start again instantly.
b. On a Vista x64 machine, this problem doesn't occur at all.

I'm unable to reproduce the bug in either the newest Firefox 3.6 nor in Firefox 4. Therefore, bug is fixed.
