The alert window isn't closed when it fades out. Instead, a single line of pixels of the alert is kept on the screen, and this prevents the firefox.exe process to be terminated when the browser is closed.
The WindowClass of this single line of pixels is MozillaWindowClass, which comes from a MozillaUIWindowClass. Forcing the MozillaWindowClass to close apparently produces another to take its place, so the only way to make it vanish is to close the MozillaUIWindowClass from which it comes.

Steps to Reproduce:
1.Do something that produces an alert panel (like finishing a file download).
2.Wait for the alert panel to fade out.
Actual Results:
A single line of pixels from the alert panel is kept on the screen.
Expected Results:
The alert panel should close.

Reporter, are you still seeing this issue with Firefox 3.6.13 or later in safe mode? If not, please close. These links can help you in your testing. http://support.mozilla.com/kb/Safe+Mode http://support.mozilla.com/kb/Managing+profiles You can also try to reproduce in Firefox 4 Beta 8 or later, there are many improvements in the new version, http://www.mozilla.com/en-US/firefox/all-beta.html

No reply, INCOMPLETE. Please retest with Firefox 3.6.13 or later and a new profile (http://support.mozilla.com/kb/Managing+profiles). If you continue to see this issue with the newest firefox and a new profile, then please comment on this bug.
