I think what you mean is "don't display file:// bookmarks" since the iPhone client can't control what we sync from other clients...
This is not an error in the iPhone client. Any other Firefox you synced the bookmarks to would have the same problem. No matter how I handle file:// bookmarks, some people will complain. You want them removed because they don't work. If I remove them from the list, people will complain that not all their bookmarks are syncing. If I leave them in, but gray them out, people will complain asking why some of their bookmarks are grayed out. For now, I'm leaving them as they are.
