When I receive a new message it automatically goes to the correct folder based on the filter criteria. After I have read all the message it still shows that I have X number of messages unread. Restarting, moving the splitter does not help so I am sure it is not a paint problem.

POP3/Local or IMAP? (when you report a mail problem, I'm always going to ask that, so it saves time to mention it up front!) This is actually a dup of many many bugs - I'll go find one...
