Yesterday I installed Fx Sync 1.4.4 as an addon on a nightly trunk, and tested it a bit. Today, I installed the latest trunk (with integrated Sync and Tab Candy), and when I go to the preferences I see Sync listed twice in the Preferences.

I should only have one of those.

Removing the addon removes one of the preferences.

The integrated Sync UI uses the same overlay IDs as the add-on code, so magically you only get one copy per UI item... except for the preference pane. :/

The add-on UI disables itself on Firefox >=4.0b4, so this is merely a temporary issue until 4.0b4 is out (and the nightlies are 4.0b5pre). In the mean time we might spin a new add-on release that disables its UI already on 4.0b4pre.

I'd suggest that this is basically FIXED, just in a future release :)
