Messages I have opened sometimes get duplicate tabs and messages I have never opened get tabs, so I can have a huge number of useless tabs to get rid of.  Closing and reopening Thunderbird does not get rid of them.

Yes, I'm still seeing it.  Here's what I have installed:
Mozilla/5.0 (Windows; U; Windows NT 6.1; en-US; rv:1.9.2.13) Gecko/20101207 Lightning/1.0b2 Thunderbird/3.1.7

does the problem reproduc when started in safe mode?
have you checked your mouse operation?  (even operated thunderbird with it disconnected)
