Details
User-Agent: Mozilla/5.0 (Macintosh; Intel Mac OS X 10.6; rv:2.0b7pre) Gecko/20100925 Firefox/4.0b7pre
Build Identifier: Mozilla/5.0 (Macintosh; Intel Mac OS X 10.6; rv:2.0b7pre) Gecko/20100925 Firefox/4.0b7pre
On a clean profile, with no extensions, the Downloads Window will display as usual, both when downloading a file, and when choosing Tools, Downloads. However, after having used Firefox for a day or so, perhaps after a number of restarts, the Downloads Window no longer will display, either when downloading a file, or when choosing Tools, Downloads.
Reproducible: Always
As a test, I disabled Spaces in OS X, but this had no effect.
I attempted to use Command-~ to cycle between open windows. This also has no effect.
The Window menu shows an entry for the Downloads window. Selecting the Downloads window from the Window menu has no effect.
If two or more Firefox windows are open, Command-~ will cycle through them as normal, as if the Downloads window does not exist, even though there is an entry for it in the Window menu.
The Downloads window is not minimized.
Restarting Firefox has no effect.
Only a clean profile brings the window back, but only at first. After a few restarts, the window again will not display.

This is on a freshly rebuilt Mac, with a clean install of 10.6.4, running with a 64-bit kernel.

This is the 64-bit build of Firefox.

You say this works in a fresh profile at first, do you add anything to that profile?
Component: General → Download Manager
Keywords: 64bit
Product: Firefox → Toolkit
QA Contact: general → download.manager

The only add-on that I enabled in Beta 4 is XMarks. There did not appear to be any correlation between the Downloads window and XMarks. As disabling or uninstalling XMarks had no effect on the problem, I have assumed that XMarks is not the issue.
I now notice, also, that the problem appears to be intermittent. This morning, it is working. Yesterday it was not. I changed nothing in between.
The only relevant details that I might add are that on my laptop I use an external display at work in and extended-desktop configuration, with the external display as the main screen.
To eliminate any possibility of this somehow being an XMarks issue, I will attempt to reproduce with no add-ons of any kind installed.

I'm seeing similar behavior with a released build of Firefox (http://hg.mozilla.org/releases/mozilla-2.0/rev/6be9e31d01b4), Mozilla/5.0 (Macintosh; Intel Mac OS X 10.6; rv:2.0) Gecko/20100101 Firefox/4.0
I've seen the downloads window be available after a re-launch of Firefox and become unavailable after the first time I make a new download. Once it's unavailable, I see all the same symptoms as Martin Diers reported.
