If an IMAP inbox (or any other subscribed folder) is not selected at startup then Thunderbird will not load the subscribed folders from that account. In other words, it will not find new mail on that account.
You can force Thunderbird to retrieve new mail by selecting the inbox. Clicking the retrieve mail button will not work until you select the inbox. Retrieving mail at startup will not work until the inbox is selected.
Reproducible: Always
Steps to Reproduce:
1. Create 2 IMAP accounts.
2. Select the first IMAP account.
3. Quit Thunderbird.
4. Send an email to the 2nd account using webmail or from another computer.
5. Launch Thunderbird. Do not select the 2nd account.
Actual Results:
1. Thunderbird doesn't retrieve the mail at startup.
2. Thunderbird doesn't load the subscribed folders from the 2nd account at startup.
Expected Results:
Thunderbird should retrieve the new mail from the 2nd account.
Once the inbox of the 2nd account is selected, thunderbird will load the subscribed folders and retrieve the new mail...

For some reason, this was a temporary problem. Everything is working again now.
