Since you appear to be using Gmail, this is almost certainly because of how Gmail works. A new message in the inbox also appears in "All Mail", so you really are getting two messages. Thunderbird needs some duplicate-checking to handle this, but as I recall, it's fairly complicated to do that correctly.
