I've enabled trust junk mail headers set by SpamAssassin for POP3 account. And then select Tools->Run junk mail controll on folder. And no changes happends for mail which has SpamAssassin headers. But when I recive such mail as new, it does do check and correctly move email to junk folder. Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9.2.11) Gecko/20101013 Thunderbird/3.1.5
I'm pretty sure the filters and thus the spam one only work on unread emails. so this is probably a dup of one of those bugs along the line : filters only work on unread emails.

This is not case when I manually run them by selecting Tools->Run Filters on Folder it will apply filter on all messages regardless of message read/unread state. Same rule should apply to spam filter, currently it just run Bayes on all messages, but also should check these headers.
So, the preference itself is working. Filters are no re-applying the changed setting. I suggest moving this bug to the "Filters" component.
