I've got some folders that I often mark as read without looking through them first. I've noticed that this doesn't usually work unless I left click it to make it "active" prior to marking it as read.
If these are imap messages, and you're not up to date on that folder (i.e., there are new messages whose headers have not been downloaded), then this is a dup.
If the headers aren't loaded until I load the folder that is certainly the case.
