The Preferences window should eventually open.
What actually happened:

The Preferences window never opens (this is in OSX10.6.5), but the main Minefield window loses focus and checking the Window menu shows a window called "Advanced" has focus. No new window is visible though, of course, and no command (Cmd-W, Esc, etc) can close this phantom Advanced window. It doesn't get in the way of normal browser operation.

This exact bug happens to me as well. I'm running 4.0 Beta 8, on OS X 10.6.5.
