I started adding modules, removing them and downloading the result XPI does not reflect the status.

I don't have a simple steps to reproduce as it's not entirely consistent, but try this:

 - add a new module
 - save your jetpack
 - download
 - remove the module
 - save
 - download
 - add a new module
 - save
 - download
 - remove the module
 - save
 - download

and cycle through this. Every once in a three or four times I get desync and either the file I added is not in the bundle, or the file I removed is still in the bundle.
