"Exclude Duplicates" suppresses non-duplicated stuff

Details
"Exclude Duplicates" in the "Loaded Scripts" context menu does seem to work on filename basis, which doesn't make sense.
Consider current SeaMonkey trunk and (chrome) file autocomplete.xml.
Excluding duplicates will create one entry, showing functions on lines 1302-1437. Allowing duplicates will create 5 more entries for the missing lines between 45-1746.
Expected results:
Only suppress real duplicates, not different fragments of the same file.
(And in fact, these 6 entries shouldn't be created as 6 entries at all, just one.)

Does this happen on non-XBL files? I have a feeling they're compiled in a slightly odd way, compared to a standard JS file with a load of functions in, and that messes up Vnk's ability to group them as a single unit.

Yes, most notably for chatzilla.xul and addressbook.xul.
I saw it happen also for web content script files.
(I noticed that certain double names are correctly separated, because they just share the leaf name, but not the URI path - see 639585.)
