Neither of 3 possible ways to search in the messages body (global index, from toolbar or using menu after right mouse button click in the folders pane) work with S/MIME encrypted messages. In all the cases the encrypted messages not found.

Steps to Reproduce:
1. Create or receive an S/MIME encrypted message.
2. Put it in some empty folder.
3. For the global index wait until this new message indexed.
4. Try to find a word in the message using body search or global index search.
Actual Results:  
The message not found.

Expected Results:  
The message should be found.

Wouldn't this break the purpose of the encryption ? If I was able to search all the words from that email I'd be able to reconstruct that email.

Purpose of S/MIME is to protect messages during transfer. If they are in my local mail box, there's no point to protect them. At least, for me and people like me. If I wanted to have my mailbox encrypted, I'd rather use one of many products encrypting in the file system level, starting from encryptfs on Linux.

Moreover, for local search in folder, when I have all keys installed and open, i.e. can see all the encrypted messages by a mouse click, not returning those messages in the search is just a clear bug. There's nothing to protect and hide in the search in this case.

No, this bug isn't dublicate of 280588, because it isn't about storing encrypted messages decrypted in the local folders. It's about searching in the decrypted content. It doesn't matter how messages stored in folders: encrypted, compressed, deduplicated, etc., but search should be done over restored content.
