Mozilla/5.0 (Windows NT 5.1; rv:2.0) Gecko/20100101 Firefox/4.0 I have tried to reproduce this, but I can't. How do you close your second window? By pressing Ctrl-W, by left clicking X, by ...? It happens by left clicking the X button of my 2nd window, then my 1st window ask me if Im sure to close the window with many tabs(1st. window). With a clean profile I cannot reproduce this bug.
OK, then it sounds like an add-on problem. Try to start your Firefox in Safe Mode and see if that also inhibits the bug: https://support.mozilla.com/en-US/kb/Safe+Mode If so, then you may start the add-ons one by one until the bug shows up again and you will find the offending add-on.

Hi Thomas, I didn't do the follow up, I just updated my mozilla version and never had this problem again. I tested plugins one by one, activating and deactivating with no answer about wichone was the troublemaker. Now that I see I didn't posted the plugins versions, so sorry for not continuing the follow up. cheers
