I started SeaMonkey in Safe Mode. I did not check any of the boxes in the popup dialogue. All my passwords disappeared. Password Manager no longer gave me the option to save passwords even though the checkbox on the Passwords pane of the Preferences window is checked. Reproducible: Always Both data and functionality have been lost. Thus, I consider this to be a critical bug. I will test further to see if I can isolate the problem.
Trying to test further, I cannot reproduce the problem. However, this happened before. My only recovery was to restore my SeaMonkey 2.0.14 profiles from a backup and then install SeaMonkey 2.0.14. Then I again updated to SeaMonkey 2.1RC1. This is a great bother since I have to tweak a number of install.rdf files for my extensions.
