We should come up with a way to easily identify sites with custom permissions settings in the sites list. Along with this, it should also be easy to tell which permissions are the ones that have been modified.
Page Info > Permissions already does this in a clean way. Can we copy it?

I think Boriss had ideas about using styles to indicate which permissions have been modified. However, I agree that the disabled radio buttons in page info do make it clear that the user hasn't set the permission value (as opposed to the confusing (o)Default (o)On (o)Off radio buttons for automatic updates in about:addons).

The other part of this bug would also be figuring out a way to show which sites in the sites list have been modified, but this could potentially be done with a "only show sites I've modified" type control. This may belong in a separate bug.
about:permissions has been removed in bug 933917.
