The large aero-glass area at the top of the thunderbird window is pretty ugly if you have anything on your desktop underneath it and it does not make sense to have all that empty space to the right of the title in the titlebar, the right of the 4 default buttons and the right of the tab if only one tab is being used.

This would be greatly improved by bug 581661.
That bug is on hiding the menu bar, not all users would like to use that option. As I recall there have been other bugs mentioning that the top of the main window looks "empty" now after the buttons had been removed there; so, that impression isn't restricted to the introduction of the "glass" effect in the aero theme, just more prominent by the transparency replacing the static background color.

In Firefox, showing the menu bar uses about the same amount of space as well. (A bit more in Thunderbird due to the toolbar, but the toolbar uses up the full width of the window, so I wouldn't call it "empty".)
The term "empty" referred to the reactions following the removal of the toolbar buttons which were still present by default in 2.0 with 3.0 by bug 474523. Yes, I'm aware that you can fill it up again as desired, but by default it looks quite empty given that just four buttons and the search bar (only shown if Gloda is enabled) are present, and between them a big gap depending on window width.
