Steps to reproduce:
I updated to Thunderbird 5.0 and to Lightning 1.0b4.
Actual results:
Periodically the mouse and keyboard focus of any of my applications got lost without any other window opening.
I found out that Thunderbird is the application that steals the focus for no obvious reason.
I deactivated and reactivated all Addons step by step and found out that this only happens if Lightning is activated.
Expected results:
Instead Thunderbird should not steal the focus for no obvious reason.

Is this maybe every 30 minutes (or how ever long you set your refresh interval? Try setting it to 2 minutes to see if that influences it)

I guess, you mean the property calendar.invitations.autorefresh.timeout? I tried different settings and even set calendar.invitations.autorefresh.enabled to false. But this didn't affect my problem. :(
I have the same issue, running the following on ubuntu 10.04.2 3.1.9~hg20110206r5951+nobinonly-0ubuntu1~umd1~lucid and lightning 1.0b2.
And I see on the sidebar of my main thunderbird view of the mail, where the events shows up, that they refreshes, and then the reminder pops up in the background and steals focus.
What I need to do is to give it manually focus and then minimize or close it until next run (aprox 30 min).
