Can you check if this is bound to a certain Theme Mode Usage, i.e. Classic, Aero Basic, Aero?
This is for the Classic theme as it is the one I like and have no other themes loaded.

I have just tried the Office Black theme and if anything it is worse with this theme as it leaves about 8px across the whole bottom of the page along the top of the task bar corrupted.

Reproduced.
1. On Windows 7 turn on "Windows 7 Basic" theme from:
Control Panel -> Appearence and Personalization -> Personalization
2. Once turned on make your bottom bookmark overlap the border of for the bottom bookmark.
Make one of the favicons overlap the border of the taskbar.
3. You'll notice that on the top border of the taskbar does not repaint.
Google Chrome gets around this by never covering the taskbar.
IE does cover the taskbar but does not have the problem.
I cannot reproduce this when using Aero.
