In Version 2.0.X, Thunderbird remembered which subfolders were expanded/unfolded, if you close the program and open it afterwards again. Since Version 3.x this feature is missing. If I unfold some subfolders and fold the mainfolder of them and close Thunderbird after that, the next time I open the programm, all folders are folded again. So I have to unfold all subfolders manually (I have lots of folders). This is the one and only showstopper for me and I have to use TB 2.0.x till this usability-problem is solved.
