Right now you can install apps without being logged in anywhere, and we don't necessarily "delete" all the applications when you log out, meaning the repo could just accumulate more apps as you change accounts.
Getting this right may require the repositories to be keyed off userid, so the browser can hold multiple user's repositories (but only present the "active" one via navigator.mozApps).

The old app sync codebase is no longer going to be supported. Apps in the cloud will be under a different codebase. None of these bugs are valid anymore.
