Currently after installing a native app, the user has to "know" said app is in ~/Applications (OS X), and hence needs to navigate there in order to launch the app.
Intuitively, the first place I'd try to launch my installed apps would be from the Dashboard.
I don't think this is necessarily mutually exclusive with having apps installed under Applications; perhaps it's just another way to launch them, one that might become the first-stop for most users who are unaware of how the whole native app world works.
