I'm on ubuntu and when I use `cfx run` in the directory of an addon I'm developing, Firefox starts with that addon disabled. I have to go in the "Add-ons" menu to enable it manually. This happens with the two different addons I'm currently developing, and both in Firefox 8 (default one in Ubuntu) and Nightly.
What version of the SDK are you using?

Alex, I tried to reproduce this on Ubuntu 11.10 with a small page-mod add-on I wrote, but could not. I used both 1.3 and 1.4b2 with the Firefox 8 supplied by the main ubuntu repository.
Oops, sorry, I didn't remember I was checking out the SDK from Git. Updating it locally fixed the problem.
