Bug 701875 added a new occurrence instead of moving the existing one :-/
Maybe I don't understand correctly, but I think that was intentional - upgrading to a version that uses omni.ja leaves omni.jar in place (bug 707254), so they will both exist.

This seems to have been fixed; I see no instances of omni.jar in http://mxr.mozilla.org/mozilla-central/source/browser/installer/removed-files.in.
