PDF files will be still opened with Adobe reader if the Always ask option is afterwards set in Applications next to pdf.
1. In Applications, set Use Adobe Reader (in Nightly).
2. Load http://samplepdf.com/
3. Open the sample pdf
4. Change the preference for pdf in Applications to Always Ask
5. Open the sample pdf.
Actual result: the pdf is opened using Adobe Reader.
Expected: A dialog asking if the user wants to open or save the document should pop-up.

"Always ask" doesn't work with plugins, only with helper applications.
We should have already a (old) bug about that.

True, must have been something older here. Hard to find duplicates these days.
