Details
User Agent: Mozilla/5.0 (Windows NT 6.1; WOW64) AppleWebKit/535.7 (KHTML, like Gecko) Chrome/16.0.912.77 Safari/535.7
Steps to reproduce:
1. Select a message from the middle panel
2. Hit one of the numerical keys, i.e. 1, 2, 3, ... 0 (numpad or upper row doesn't differ)
Actual results:
If in Inbox view, nothing happens.
If in a folder, "Rename Folder" dialog appears.
Expected results:
The label designated by the numerical key shortcut should be added to/removed from the message.

Check http://kb.mozillazine.org/Keyboard_shortcuts_%28Thunderbird%29 for keyboard shortcuts
For me, both situations you described work well.
User Agent: Mozilla/5.0 (X11; Linux i686; rv:10.0) Gecko/20120129 Thunderbird/10.0

Only one extension from there ("Keyconfig extension") looks like to have the ability to edit actual shortcuts. All others seem to add new shortcuts. If you are asking if I've got one of them installed, no, I have none of them. And Keyconfig extension is not compatible with Thunderbird 10. Do you know of any other way to display/edit shortcuts?
Unfortunately, a friend of mine has confirmed this bug in his install, if needed I think I can get him to comment.
