The charting directory is currently hardcoded in Bugzilla.php as

$wgBugzillaChartStorage = realpath($cwd . '/charts');

This should be a user configurable option in order to support specifying a good tmp directory and for use in load balanced situations where it can be pointed to some kind of shared storage (NFS).
This behavior already exists. Just change the path. That file is intended to be a configuration file.
