Steps to reproduce:

I've been seeing this problem and managed to get it confirmed on mozillazine. If you have your bookmarks set up with separators here, there and everywhere, sync will take it upon itself to move the separators to the end of the folder.
Are you using Sync with Native Fennec?
Yes, I've got sync set up on desktop (Win7 and WinXP), XUL Fennec and Native Fennec.
