Steps to reproduce:

1. Have pinned few sites in the new tab page
2. When unpinning those tabs after few days, removes the site from the tab list.
   (this behavior is inconsistent, not sure what exactly it triggers it.)




Actual results:

Unpinned tab has been removed from tab list


Expected results:

Unpinned tab should not have been removed from tab list

i think i found one probable scenario to reproduce the to a particular extent

1. pin few sites and re-open the browser in private browsing mode
2. now open those pinned/unpinned sites randomly from new tab page, by right-clicking and selecting open in new tab
3. now unpin any pinned tab, you see now those tab positions are changed.

This seems to be the valid behaviour you are encountering. 

When unpinning a site, the site returns to its normal position (unless there's a pinned site in the position it should return to). If 9 other sites reach a higher frequency while one is pinned, unpinning it will remove it from the grid.
