I frequently see the Settings app not displaying values I have changed, like turning on GPS, or turning on DNT (bug 803898) or telemetry. This is surely confusing...
The odds of the gecko updater managing to touch /data while applying an update is vanishingly small. That would be an sg:crit security bug for *desktop* firefox. Much more likely is that something in the settings app, settings/pref mirroring, or settings DB changed across the update.

Today I performed an OTA update from 2012-11-07 to today's build and tested whether it preserved some of the settings I tweaked. It did not preserve a bookmark I had added to the home screen (Bug 808861 is still not fixed in my build, maybe that comes into play), but since I believe it still should have bookmarked the site (the bookmark icon turned yellow), I still had data loss today when I updated. The site was in my browser history, but not in my list of bookmarked sites.

This bug is not useful as-is. Can we keep this about Settings app not retaining changes across OTA updates? Marcia, can you file and nominate a new bug for browser bookmarks, and separate one for Homescreen bookmarks?
The Settings part of this bug might have been fixed by bug 802063, which has landed late in Aurora. I propose to close this bug (and let Marcia open a Browser-specific bug for the bookmark issue), please reopen if necessary.
