Details
There is currently no way, as far as I know, to clear cookies and other private data for pages loaded inside the system app. That is, bookmarks pinned to the homescreen, and all everything.me pages. (note "clearing private data" in the browser does say it is clearing all the device, but it is only the browser app which gets cleared - and rightly so, since browser app shouldn't be able to break other apps)
(Note: uninstalling the bookmark does NOT remove the cookies and data associated with it, see bug 827257)

There is now a button in settings -> App permissions which clears the cookies of bookmarked pinned web pages. Not sure what bug fixed this but its now resolved. (verified on 1.0.1 phone)
