Steps to reproduce:
Send message with attachment, copy to Sent folder, rightclick name of attachment + select Delete to delete attachment from copy in Sent folder
Actual results:
Not only attachment, but entire message was deleted from Sent folder
Expected results:
only attachment should have been deleted from message in Sent folder

Is it possible that the message was moved to the bottom of the list? If so then this is probably:

No, it isn't. I checked (both by searching on "Recipient" and "Subject" and looking at the bottom of the Sent folder) but the message is nowhere to be found. I tested it a few times, but every time I delete an attachment from the copy of a message sent (by right clicking the attachment and selecting Delete), the entire message is deleted. Not even to SeaMonkey's or OS X's Trash, but permanently. I send a message with attachment (which arrives) and next delete the attachment from the copy of the sent message in the Sent folder (I use IMAP and do not want to clutter the server with docs I already have locally).
So, to resume: I send a message with attachment with copy to Sent folder, I open the Sent folder, highlight the message, rightclick the attrachment in the attachments:-window in the upper right corner of the message pane, select Delete and poof, attachment ánd message are gone for good…

Oddly enough, the problem of the vanishing messages seems to be restricted to the Sent folder. When I repeat the procedure described above with messages placed in other folders (e.g. a message with attachment from someone else), the problem doesn't present itself. I created another folder for my copies – 00 kopieën (I want it to be on top of my subfolder list) -- and changed the Copies & Folder settings in Edit > Mail & Newsgroup account settings accordingly. The problem is resolved. Now when I delete the attachment from the copy in the subfolder "00 kopieën" I just created, the message-copy itself stays put.
In sum, I resolved the problem for myself, but I still find it strange that deleting attachments in the default Sent folder in fact means deleting the message with attachment alltogether.

Did you try compacting the affected folder? In any case you should compact your folders regularly.
