Try these troubleshooting steps:
1) Safe mode: https://support.mozilla.org/en-US/kb/troubleshoot-firefox-issues-using-safe-mode
2) New profile: https://support.mozilla.org/en-US/kb/profile-manager-create-and-remove-firefox-profiles
3) Disable smooth scrolling in "Options > Advanced > General" (restart FF to apply)
Does it fix your issue?

I changed the settings to disable smooth scrolling and restarted but the mouse is still slow

Regression range would be great.
What is exactly slow? Scrolling using mousewheel or just handling mouse moves or what?

https://bugzilla.mozilla.org/show_bug.cgi?id=829952#c5 has some settings I use on a Win8 laptop.
We should make sure to get good defaults on all systems.

I would say even when I am moving the mouse around,it is not smooth at all. When you move the mouse around to go to a button or a link etc, that movement is slow(feels it stops, then moves, stops and them moves)
When U use the scrolling mouse-wheel that appears to be normal

Hmm, odd. Nothing to do with bug 829952 then.
You say that this is a new behavior and Firefox used to be faster?
Do you think you could try to find the regression range?
(Search for the first mozilla-central build http://ftp.mozilla.org/pub/mozilla.org/firefox/nightly/
which behaves badly)

Mousewheel scrolling speed changes for me when I click on a click-to-play plugin box. It goes from my logitech setpoint and windows mouse config setting of 6 lines per increment to ~ 1 line per increment.

That sounds like a different bug. Please file a new bug, and CC :jimm and :bsmedberg at least
