Soundcloud uses Flash to play audio, but when plugins.click_to_play is enabled, the area normally occupied by the flash widget is suspiciously empty.

This looks more like a usage/evangelism issue on that specific site. The actual Soundcloud sites handle Flash blockers graciously, see e.g.: https://soundcloud.com/djshadow The actual Flash instance is just in a 8x8 element at the left bottom of the page (#sm2-container / #sm2movie) and area that is staying blank is just non-Flash image & control elements.
So the actual player elements are defined in a > <script id='playerTemplate' type='text/x-jquery-tmpl'> ... which doesn't get inserted if Flash is blocked. I'm not sure if the actual site or the soundcloud API are supposed to handle those templates.
